Have you considered waypoints with different functions and colours, for example the blue Squad Experience waypoint and the green Home Base waypoint in PS1, or setting up arrays/paths of waypoints in alternate ways?

Like creating a difference between objective and mission waypoints and a path waypoint. Path waypoints could for instance be connected and may disappear for those squad members that passed through them.
